difference between the trannies

Is there a difference in my tq and hp numbers due to me using a 4th gen shorter geared transmission as opposed to the 5th gen tranny, and what kind of differences do you think i'll be looking at?

no, the dyno compensates for gearing. it only measures wheel torque, but then looks at engine speed vs wheel speed to determine the torque multiplier. the only difference is that with shorter gears drivetrain losses will be very slightly higher. if you dyno'd a car in 2nd gear vs 4th gear, you would get fairly similar torque numbers despite the fact that the car actually puts twice as much torque to the ground in 2nd gear.
