Wierd vibration on highway?

Move this if you need to, but I think it might have something to do with my LSD and the people here seem to know a lot about that sort of thing.

First of all, I bought a H22 tranny with a Quaife LSD from Xander who bought it from PaulH22. The tranny only has about 5k miles on it.

After I put it in, I noticed a wierd shuffling sound/feeling whenever I was in 1st or 2nd gear at low speeds (1-2k rpm) and shifted from off power to on power.

The other problem that is going on just started yesterday. When I am on the freeway going ~60+mph, absolutely randomly the whole car has a significaly vibration that cycles on and off with no real pattern. It will vibrate for half a second, then not for 3, then on for another 1/4th second, then not for another 15 seconds, etc... The only somewhat pattern that I noticed is that (I don't know if this is just coincidence or not) it won't happen when I coast in neutral at highway speeds. At first I thought it might be the spark plugs so I pulled them out and they were fine. Then I thought it could be my motor mounts but I have an insert on the front so that is highly unlikely. CV Joints appeared to be fine when I swapped the tranny ~ 2k miles ago, too.

I called Quaife to see if they had any idea and they had never heard of this happening before.

Does it vibrate only when you hit the gas/apply load? I just started having this issue and it is supposedly the inner CV joint going.

The shifting that I talked about earlier doesn't happen anymore. What happens now is when I an at low RPM and I shift from on power to off power quickly, the revs will bounce ~400 rpm. This leads me to believe it is a motor mount.

The vibration only happens when I am giving it gas. If it is vibrating a lot, I can disengage the clutch and it goes away. This leads me to believe it is a motor mount as well.
