I just saw this really nice car '89 prelude at a dealer, and it's in near mint condition and it looks great, except the tail lights are so unappealing with the orange in the tail lights! Do the 1990 tail lights fit in the 1989? If not, is there a way you can like get the orange to be clear, and will that even look good?

No. 90 taillights will not fit in an 88 or 89. You can't make the amber lights clear but they can be made red to match the rest.

You can change to the 90/91 tail lights, but it's a lot of work. You would need the tail lights, rear bumper cover and support, trunk lid, and rear pan. You would need to remove your rear pan and weld in the new one. Then it's just a matter of installing the tail lights, swapping the bumper and support, and swapping trunk lids. Obviously most of the work is in swapping the rear pan.
