Wierd clicking noise

This has been going on for awhile... And I am completely stumped.

I start my car (4th gen) and let it warm up for about a minute, then I start driving. There is a lot of stopping and going to get out of where I live, (usually takes about 10 min) and everything is going fine.

After about 5 minutes of driving whenever I put the car in gear and I'm in low rpm's I will here some "clicking" as I'm increasing in speed then the sound goes away after about 3000 rpm. When i'm in neutral and rev the engine there is no clicking whatsoever.

Example: I'll start the car and drive with no clicking noise no matter what rpm's im in. But after 5 minutes the clicking starts only in low rpm's and when I'm in any gear. I can be at a stoplight and put it in first and release the clutch slowly and I will here clicking even when the clutch is completely disengaged until about 300 rpm.
I can also be in second gear cruising down the street and shift into third and give it some gas and I will hear clicking until about 3000 rpm.

I don't get it. It doesnt make any clicking noises until literally 5 minutes after normal driving. It doesn't make any clicking when I rev the engine.
The only thing I think it could be is my cv joints which I replaced already (actually only the passenger side) or something to do with the clutch or throw out bearing.

Any, ANY help would be great. Thanks.
