Check your fluid levels in the trans. Mine did the same when I got mine and I put in GM Syncromesh and filled to correct levels and it shifted fine. My trans and clutch is so worn out on my 93 prelude as well now so now it is hard to shift no matter what and chatters very badly.

+1, Change your trans FLuids and you should be fine, if not like he said, the clutch is wearing out.

O and im not sure how much break fluid you have in the clutch master cylinder but check that and make sure its at the right level.

also bleed the clutch.
