Hesitation and speedometer issue in my H23 SE..

Originally had a blown head gasket and the head cracked from the heat when I had bought it.. replaced the head and cleaned/boiled out all the parts with coolant in them, so the coolant system is good to go as well.. Also replaced the timing belt and water pump, distributer cap and rotor, spark plugs and wires, and the knock sensor (was damaged during head removal). The car has also been timed as well..
For whatever reason, the car hesitated around 3000 RPMs, but ONLY while warming up. Once the temp was up, it is fine. I have replaced the Fast Idle Control Valve and Idle Air Control Valve with no improvement, as well as the idle adjusting screw.

At the same time, the car also was having problems with the speedometer. It would read 10mph too slow at highway speeds and just sit on ~20mph when stopped. Eventually it would "catch up" if at highway speeds for awhile and not be a problem for the rest of the trip, but if I stayed below 60, it would continually not work correctly. So I replaced the VSS assembly (everything from the sensor down, but admittedly, it was a used one, but was told it worked fine when taken off) and now it happens less often, but still will occasionally. But now, it seems that once the car comes up to temp, it starts working properly as opposed to eventually "catching up" after cruising at highway speeds.

Could the two be related? If so, what am I missing that I should try replacing? It seems like I've swapped just about everything.. Any ideas would be appreciated. I'm at a loss on this one..
