okay, so i think my motor is doing great. it has the hesitation problem now. i hate it! now i hear a knocking sound, but its still getting 25 mpg city.....spark plugs maybe? ive had iridiums in there for about 9 months now (~21k miles) and have used and abused them at the strip. the cap and rotor have about 40k miles on them. any ideas? it just gets annoying when i press on the gas and it just kinda sits there.
when the motor was swapped, all was replaced:
major seals
head gasket
water pump
timing belt
plugs
fuel filter
dist. cap and rotor
plugs and wires
the hesitation is more like, if i press the gas, either its slow accelerating or just pauses for a second or two usually below 2500 rpm. (gets annoying when you're trying to turn left on a busy road) the knocking is almost like a LOUD valve tap that i just noticed last night coming from the passenger side of the motor it sounds like. i don't really know how to describe it in great detail, sorry. but the hestitation, as i call it, is just like it sits there before it decides to go and then is kinda jerky when it decides to go.
did u advance the timing ? what type of gas are you using ? i have heard of people with a high timing advance, on 87 rated gas, which a knockin sound.

you might also want to check fuel filter to make sure its not that.
I seems like your not getting enough fuel. how many miles are on the car itself? you may need to look into a fuel pump or something
