I would like to connect K&N conical filter to my stock intake manifold. I've heard something about a "butterfly valve", that should be under the stock filter box. What does this valve do? Can I just disconnect and remove it with the stock box? I suppose that I will remove resonator under the bumper, second resonator at the stock intake manifold (behind the filter, looks like "U") will remain. What is the function of these two resonators? Is the bigger for silence and that at the manifold for air intake optimalization?

Don't worry about the "valve". Just take it out along with the resonator and everything else. All that they are good for is to lessen the noise of the air coming into the stock aircleaner assembly.
