Just wanted to bump this. It turns out the problems I described is a bad clutch master clyinder. The cylinder is visibly leaking. See this thread in GD for a picture and more info. This is also the same problem that Simon linked to earlier in this thread.

I did my s2000 start button and my double throw relay (clicks for clutch safety, so it clicks when I depress the clutch when the car is in the on position) for it is right near the dash behind the switches for sunroof and all that stuff. when I push it down and start it.. I can hear it click, and it's a loud click. I think I don't even notice that stock click anymore if mine does do it.

I don't know if you would hear it out side of the car.

I had the same noise, it started out just making the metallic ping/click sound when i would let the clutch out while reversing but started to do it when letting the clutch out quickly in 1st and 2nd gear also. The problem has nothing to do with the clutch. The noise is from the accelerator bracket rubbing on the intake manifold. Simply bend it back away from the manifold and problem solved

Guys don't forget that a quick release of the clutch will cause a slight click to come from the bell housing of the transmission because the clutch fork is being "thrown" back into position, and the release bearing (or throw out bearing) is being slapped back into position as it comes to a stop. The clutch disk is sprung and when the pedal is lifted the clutch fingers throw the fork away from the disk. It could be suspension components, brackets, inboard constant velocity shaft joints worn, differential carrier bearings, worn engine mounts... but if nothing fixes it, it's probably normal.
