Check the rear bumper cover-remember the threads about removing those little nubs-sure you do. They are on the cover near the retaining bolt-on the inner edge just below the fender lip. Cut them off.
As to the brakes-I seriously doubt anything is wrong unless you accidentally bent one of the splash shields (been there on another car and it causes a scraping sound).
Look at my setup page again (hondaprelude.com dated 12/10/01) and you will see that there should be no noises-except from the poly bushings-yes indeed that is what both Neuspeed and ST use with their sway bar kits. It can make you nuts and there is only one solution that I am aware of. The bushings on the bars are greased with the packet supplied. Did you make sure that the inner bushing surface was roughened up in some way (100 grit paper is one method. You need to use either the supplied grease or a marine grade silicone. It is not a permanent cure, but will reduce the noise a good bit. The end links also are a source of noise as those bushings are poly too.
Hope this points you in the right direction-my car is totally noise free except for the sway bar. True, I also installed every Honda part new so as not to have to take the stock assembly apart
