engine is missing

I changed an engine into my BB6 lude after my old engine was knocking. My car has an AEM cold air intake, dc header, tr exhaust and vafc. On the new engine i changed the timing belt and water pump I also used my plenum off the old motor. At idle the engine seems to run rough and missfire, also my vafc doesn't seem to register the throttle sensor. Does anyone know what could be causing that. The new engine was not missing when it was pulled out.

You are using the old Intake Manifold? Your EGR ports might be clogged. Or the IACV might be clogged. And your VAFC/ECU may be screwy also. Check all the ground wires first and make sure you didn't forget to hook one up.

well i figured out my problem with the throttle signal, the tps wire has been spliced before and the splice came loose; however the car is still running very rough at idle would it be because of my vafc? I initialized all the settings on the vafc. I guess there is no way to just unplug the vafc right?
