ecu went bad, how do i reprogram new ecu to key?

My ecu went bad, I'm more than definite about this.
I'm having problems starting my car. I 've checked so many things.

My concern here is how do I reprogram my new ECU to match my current key? Thanks.

You have the red learn key? I hope so.

Your sure the ignition switch isn't bad? It's very rare for a Honda ECU just to go bad unless it got wet or you opened it up and tried to do something to it.

Originally, my head went wrong since my car overheated...then it wouldn't turn on. I realized my headgasket was bad so I replaced it and had the head rebuilt as assurance. I've checked the timing, water pump, main relay, ignition module, ignition coil, distributor, fuel pump, & immobilizer - - - they all tested well.

My ignition module was the only sketchy component, I had it tested at Autozone and it failed. I tested their new Ignition Module and it tested well. I swapped it into my car and IT STILL DIDNT TURN ON!

I'm getting a huge headache, trying to fix this car. Please, PreludeONLINE help. All advice warmly accepted and greatly appreciated. I need to get this baby running since I crashed my s2000.
