I'm trying to screw my rear brake piston back in but it seems really hard to do and now it looks like the seal around it is getting deformed. What should I do? I think it may have come too far out. If I can srew it back in at all, does that mean it's still alright?

Take some silicone paste and rub it around the inside of the boot (between the boot and piston) that will stop it binding up on you. You will probably have to push the piston while you turn it until it reengages.
