subs stopped working

after getting an alignment (and leaving my HU in the car stupid me), my subs are no longer working. The amp is still turning on however. When i play with the gain, the subs make a popping noise when the gain passes about the 1/4 mark or so. I have no idea what it could be since the amp still turns on... its so random...

Do the rest of the car speakers work (are they hooked up to the same amp)? The amp could still turn on, but be in a caution or safety mode where it basically won't work (usually inidicated by a red or orange light on the amp instead of green). What happens you play music? Do the subs move at all? Are all the RCA connections plugged in?
