One Quick Question...

when a Head Unit is hooked to an amp, can i still run a radio wire to power a separate set of speakers from the HU?

You need to provide some more information on what exactly you are doing and what type of headunit you are talking about.

Yes, you can still run speakers off the HU provided that your HU has an internal amp.

If you're talking about the stock head unit, in which case a line out converter will be required, then the safe answer is: No.

Edit: The above assumes all HU outputs are going to the line out converter. If not, then the answer may be yes.

Thanks guys...this is what i wanna do (the bold wires were the ones in question) what do you think of this setup? i just want to keep my center speakers functional after i purchase the amps and upgrade speakers..

With an aftermarket headunit that has both pre-amp and line out then YES that is totally fine.

yep you def. can. Just make sure your headunit doesn't have a defeat like the ALPINE's do...it shuts of the internal amp.

Lots of units (my kenwood does) have that and its a menu option to turn it off.
