Any suggestions

I have a 92 2.3L Dohc lude, the engine is rebuilt (well half ass) I had the head machined with new valves seats and guides, new pistons, rings, and rod bearings. All of this because the person that I bought it from sold it because he overheated and didn't want to fix the problem, so I got the car for 500, which isn't too bad. But as of lately i'm trying to get the car ready to pass smog and with all the new parts that i've done I really can't figure out what is going on. I changed waterpump, oil pump, oil sending unit, all belts, coolant temperature sensor, 02 sensor, thermostatic temperature sensor, and the coolant fan relay.

At this moment the car is running amazingly. Idles steady at about 600, but once the car gets up to normal operating temp the check engine light comes on. Initially I thought it was because the radiator fans aren't kicking on, which honestly still might be the case. I just can't figure out where the problem is currently. I've replaced the relay, and the thermostatic temp switch, and the coolant temp sensor. I am frustrated and tired of spending money guessing on this problem. As soon as you stop the engine the code clears, and takes about 3 mins of running time to come back in. I'm lost with ideas. Any you have will help me tons.

Pull the CEL code. It should be still stored even if the light is off.
