Brake lines are fine, just flatten them as much as possible. I have about the same amount of clearance on mine. If you were talking about the banjo fitting earlier that connects to the fuel rail, make sure you get that right, because if not you'll have to take everything off to fix it. For the motor mount if you have not gotten that yet, just cut it with a dremel tool, it takes like 2 min.
