Horrid Noises

I have some issues that nobody can seem to understand.

it sounds like my engine is making a horrible grumbling/grinding noise at lower rpms (1500-2800 rpm)

this sound is also accompanied by metal on metal sounds.

This wont happen until my car has been warmed up ( after about 3-5 minutes of driving) my rpm idle is a llittle below 500 RPM which i know is low, but the dealer didnt seem to think so.

the noises are worse when it is raining out :S.... this again made no sense to the dealer.

The dealer recently did a rebuild, and I am trying to get a new motor out of them as i bought a warranty on my car. As it is not clear what will happen there, i am trying to figure out why this is happening.

I can take the car out of gear and rev the motor lightly (same sounds happen so i dont think its my transmission) (by out of gear i mean push clutch down, and slide gearbox out of gear, this is not an auto tranny)

if anyone has had these or similar issues, please let me know.

p.s. car is a 2001 SE model, with aftermarket I/H/E (as for the worse sound in the rain, i have checked the intake and it is not soaked or have any water on it, so it is not as easy as it sucking in water)
