Heating/ cooling problem

Over the summer of 07 i went out and picked up a 92 prelude si. At the time it had a h23a1 non vtec motor, apc muffler, and apc ram air. Back in october i blew the motor and recently in jan 08 got a new motor which is a jdm spec h23a3 non vtec. the problem that i have been having with the both motors is that they will get extreamly hot if i have driven for more than a couple of hours. during the summer i took the thermostat out to keep the temp down in the hot weather but still had to have the heater on to help out. now that it is 40 degrees out side or colder the thermostat is back in but still having the same problem of having to leave the heater on to help cool the engine. latly i have noticed when the heater is off and i have my radio of i her what sounds to be running water under the dash but only while accelerating. the cooling sestem has been drained and refilled purged and burbed to see if that was the prob but nothing seems to work. i also have to fill the spare resivor maybe once a week but have no sings of a leak. can any one help me it has me and most mechanics mind baffled
