Let me ask you this first: did they troubleshoot the PGM-FI main relay as I had suggested? And has the ecu been ruled out? As we had discussed on AIM, being that it was the ACGS fuse that was blowing, which is one of the fuses that protects the PGM-FI system, it seems more likely that the car now will not start because something in the PGM-FI system was damaged.
Of course, if they want to troubleshoot the MSD SCI, then just have them remove it. It certainly won't hurt anything to temporarily go back to the stock ignition. However, if they haven't checked out the PGM-FI system, and they haven't tried a different ecu to compare, I still think the root of your problem lies somewhere there.
