I don't know why I didn't remember this earlier, but honda had a bulletin on some of the shift forks in the transmission. I believe one of them would bend (ever so slightly) and it would manifest itself in an inability to shift gears smoothly. This is something else to look into. As far as the shifter just moving freely, the only single point failure that could cause that problem, other than the shift cable, would be shifter actuator which sits outside the transmission. It's a little bar that physically moves each of the shift forks. If this piece broke, then it would cause the shifter to move around freely.
